Another test - you should be able to go to http://mygravsite.org/popverse/getBib.php?ref=Gen%201:26 and have it return text. If it doesn't then that's probably the issue.

In the end I gave up and overwrote everything with a fresh download. Once I'd grabbed a couple of the relevant config yaml files, everything seems to be back up and running.

I was performing the upgrade to 1.6.3 from 1.5.10 (I think) on my Dreamhost space. In order to do so I also needed to set it to use PHP 7.2, but in the process I think I managed to break the upgrade.
